Correct. I've written quite a bit about the "Kindle Service" in addition to the Kindle itself. Amazon is legally limited as to what it can do with documents from other sources, of course. When you take a book from your archives and download it to a different device, a new copy is created: and that has to be allowed by the rightsholder (for those books still under copyright protection). That's why, if you buy an unauthorized copy, Amazon has to remove it from your archives (but not your Kindle).
Whispersync and notes back-up by Amazon also only work with Kindle store items.
