I have always been under the assumption that colored bottles keep the flavor better than clear. I also haven't ever seen (or maybe remember) quality ciders in clear bottles. Clear bottles make me think of ciders at the grocery store, like Hornsby's. If I had to decide between two ciders I didn't know anything about, I would pick the brown over clear just by that assumption. I realize that brown may be boring and ordinary but it means better quality in my book. Is there any other color options like green or blue? That would most definitely make it stand out more.
