Magnetos force fields have proved to be some of the strongest force fields on the planet. They can literally withstand multiple nukes at once. This provides him with more than enough enough of a defence against Superman who has gets almost completely gets drained of life and power when he gets hit by nukes. Also Magneto is able to siphon and channel the energy from planets across the cosmos through their Magnetic fields allowing him to get stronger by the second to a point where Superman is facing a man who is a walking earthquake. Essentially he can hit Superman with multiple planets from across the cosmos all at once putting Magneto in a place where he can even keep Superman busy enough for his prep time arrangements to go into action. Magneto also has lots of experience with fighting speedsters since he's fought with his son Quicksilver so many times. Quicksilver is a character who could easily be on par with Superman's speed. Next up, Magneto has a genius level intellect. Not only is he one of the smartest people in the MU he's also one of the Marvel universes greatest strategists. Magneto isn't just a villain who is known for taking on a single hero like Lex Luthor - he's known for taking on an entire TEAM single handedly. Magneto can easily outthink Superman in brains and strategy in all ways especially with prep time. Superman was raised on a farm without any real training besides minimal self defence. Superman's greatest villain is Lex Luthor, a man who uses prep time and strategy to take down Superman. Something Magneto constantly uses strategy and mind games to manipulate his enemies. One of Magnetos biggest advantages against Superman comes down to one thing - ruthlessness. Let's put this scenario together. Magneto comes to Metropolis with his forcefield up and siphoning power off of planets from across the cosmos. Superman can try and take down Magneto as much as he wants but if all of Metropolis is being torn to shreds and almost every single one of Superman's greatest loves are about to die, Superman isn't going to be able to go fight Magneto. If any of Supermans loved ones die in the destruction of Metropolis this will leave Superman mentally destroyed which would exploit one of Superman's biggest weaknesses - morality. Superman will be trying save all of Metropolis and while this is happening, Magneto can use the entire environment around Supes to beat Superman to a point of KO from blunt force trauma. With his unlimited resources also, how hard would it be for Superman to find Kryptonite? Still not convinced? Magneto has the ability to manipulate gravity giving him the power to replicate one of Superman's greatest weaknesses - the gravity gun. This can allow Magneto to make Gravity warp time and force Superman's metabolism to accelerate to a where Superman has never even seen a sun giving him no powers.
