I don't like the use of the word "completely" in the question. It's hard to be completely sure about anything in life, let alone sports. But the intent of the question seems to be whether Thome's career is tainted by PEDs, and I believe the answer is no. Having never tested positive, never being linked or mentioned in any PED-revealing report (Game of Shadows, Mitchell Report, etc.) leave him with a clean legacy.
In fact, Thome's career is probably "tainted" more by his lack of dominance in any one statistical area. Thome never finished higher than 4th in MVP voting, never led the league in AVG, OBP, Doubles, Runs, or RBIs, and he only led the league in HRs and SLG one time.
